- David Sarif's name was chosen for resemblance to the word "seraph." The logo of Sarif industries is a reference to the wings in the Icarus myth analogy.
- The Director's Cut version removed the gold-tinted filter that was present in the original release of the game.
- A news ticker line reads "Lemon-lime triple; Orange drops 37%", referencing Gunther Hermann's line, "I wanted orange. It gave me lemon-lime." in the original Deus Ex.
- Several hints that Eliza Cassan is not real can be found in the game, including her design involving colors of pinks, purples, or violets, colors not typically seen in the material world.
